combine "sometimes"
I would like to manually control the grouping/combining of windows.
Say I've got a whole load of browser windows open - email, work, literature, other work, social, games, etc. Then I'd like all the "work" windows to combine (with the thumbnail preview on mouse hover, etc) to one icon, and the "social" windows on another icon.
I would also like to be able to manually create icons (say, dragging the thumbnails onto the taskbar) and rearrange which windows are on which icon (dragging the thumbnails onto the wanted icon).
I know the ApplicationID system might make this difficult but hopefully…

Add option to skip minimized windows on left click
Add option to skip minimized windows when we have selected the option to 'Cycle through windows' for 'Left click on combined windows' section. Similar to mouse wheel section where we have this option for 'Cycle between taskbar items' option.

Middle click to open jump list
Would be nice an "open jump list" option for the middle click on a task.

Fix balloon popups
Sometimes, dozens of old baloon popups start popping up again, which is really annoying. If you manage to find out what causes this and fix it, it would be great.

Option to display only the minimalistic volume indicator when changing volume.
In Windows 8 when you change the volume with hardware volume keys, it only displays a simple indicator.
I'm thinking of this: http://i.imgur.com/PlEgJ.jpg
Would be nice to only show this when using the mouse wheel for volume control.29 votes -
stay hidden when focus is lost from fullscreen program
If the fullscreen program looses focus (on a multimonitor system) the taskbar will stay hidden.

Add the option to flip (invert) the position of the orb (start menu) in the taskbar
I want to be able to set the position of the orb (the start menu icon) on the task bar. This is regardless of the position of the task bar on the screen (i.e., bottom, top, left or right).
For example, if the task bar is on the left, I want to be able put the orb on the bottom of the screen. It would then be in a similar position as in the original task bar layout.
I think this idea is similar to this but I'm trying to be clearer: http://tweaker.uservoice.com/forums/73857-general/suggestions/2565881-invert-the-taskbar-when-on-the-side-of-the-screen-

Replace Win+# with Win+Ctrl+#
I would much prefer for repeated Win+# presses to instantly cycle between the windows of that application.
It's not quite as nice as Alt+` on OSX, but it would be a great improvement.

Completely hide taskbar.
Completely (and I mean "no matter what") hide taskbar, only to be shown back with a hotkey press

Run another program with the click of an empty space.
It is easier to run frequently used programs. Also supports multi-button mice are better. For example, they can be selected:
music player
browser
Calculator, etc. ...A Browse button is required.

Allow middle-click to close entire groups.
When middle-clicking on a taskbar icon, ALL of its windows should close.

Make active windows on taskbar more visible
The colour of an active window on the taskbar is not visible compared to other bars that are not active when glancing.
Older versions of Wndows has the active window sunken making it distinguishable from other windows on the taskbar.
I want to be able to glance at the taskbar knowing which window I'm on so I don't accidentally minimize it.29 votes -
Customize thumbnail preview size
Add the option to customize the thumbnail preview size; 100% being the default we can downsize or supersize the preview.

Add an option where a pinned application icon moves to the left of the task buttons when the application is closed
It would be nice to always have all the pinned application icons on the left side of all the task buttons (like they were in past OS). Currenly when you close a pinned application the application icon sits in the middle of your task buttons; it would be nice to have an option where application icon automatically moves over to the left of all the buttons, next to the other icons of pinned applications that are not currently open.

Minimize by dragging middle button
This, currently, is redundant with left button dragging; brings up a jump list.
It would be more useful to have it minimize a window/grouped-windows.29 votes -
Exact taskbar height adjustments
When you choose large icons for any toolbar (i'm using quicklaunch) it will push the taskbar up. But it will not increase the height of taskbar windows, thus leaving a gap.
This is NOT to make additional taskbar rows. It is to set a specific size/height.

Pin Thumbnails Preview & Stay On Top
You know when you have that process going on in another window, but you don't want to see the whole window? It would be awesome to be able to pin the thumbnails, so you can do everything while having the progress of the other window, in a small box, right in front of everything.
