Came up with another idea,
Left Click (Right Click if prefered) on Aero Peek thumbnail to set always-on-top.
I like this even more than my original idea, as it would give some very useful functionality to the thumbnails (closing by middle-click is the only other usefulness I've found).

Add 'OpenOffice.org' and 'Total Uninstall' to the list of programs with randomly generated IDs.
IDs appear as "*PID00000000", with the last few zeroes being randomly generated numbers/letters, with each launch of a program.
The always/never group/label settings of 7TT-TI aren't persistent with any of these types of apps.

This function should also minimize non-focused, not on top, windows.

Possibly in a future version.
I like this idea. Having show-when-run applications separated from permanently pinned apps would be nice.
Top row for pinned items. Bottom row for only-while-running items.
